Abstract
Thymus is an organ that plays a critical role in the development of the immune system, while nutrition has a great influence on our immune system. Calorie Restriction (CR), an important player in prolonging the life span and in immune responses, is an effective protective method in the development of cancer. RNA-seq based transcriptome sequencing was performed to thymus tissues of MMTV-TGF- α mice in ad libitum (AL), chronic calorie restriction (CCR) and intermittent calorie restriction (ICR) fed in this study. We report the use of RNA sequencing to find the differential expressed genes (DEGs) that affected by different feeding regimes in thymus tissue. Three cDNA libraries were sequenced using Illumina HiSeq 4000 to produce 100 base pair-end reads. On average 115 million clean reads were mapped to GRCm38 mouse reference genome by TopHat2. In total 6091 significant differential expressed genes (DEGs) were identified with Cuffdiff (p<0.05). These DEGs were clustered into gene ontology (GO) categories. The expression pattern revealed by RNA-seq was validated by quantitative real-time PCR (qPCR) analysis of four important genes. RNA-seq data has been deposited in NCBI gene expression omnibus (GEO) database (GSE95371). The results suggest that RNA-seq is a useful tool to predict differences in gene expression levels between distinct situations. Moreover, results of this study will provide an important source for nutrition, cancer and immune system researches.
